Why did you take the undergravel filters out? Do you want to put in live plants? Three inches is about the average. Some people use more, some less. The bugbear for some people is that anaerobic activity takes place in gravel and that this causes the formation of hydrogen sulfide gas. So what. It's not like it's going to erupt like a dormant volcano.

If you put in plants and lots of them, they will take care of things quite well. If you don't plant, then you just use a gravel vac every so often.
